Importing saved game files from within apps when upgrading depends on how the developer has decided to save the game data files within the bundle. If they save it in the correct area of the bundle, it will get backed up onto itunes along with other various data. Vice-versa.
I think thats the reason why some game apps reset their game data when you upgrade your phone because of the way the developer has made the game save data.
