this has happened to me twice.  im playing a game of ctf and i make a sucessful flag run so i get a point.  i check the scoreboard every time i die.  after awhile i see my point is GONE and i am left with 0 instead of 1.  once it was on blood gulch the other time i don't remember.  anyone else have this happen?

Yeah the same thing happened to me. You get the point back the end of the match so it isn't that big of a problem.

This happens lots of times. It doesn't affect your team's score so you shouldn't be too concerned. Even though you captured the flag you simply won't be credited for it personally, and that one point will be hidden from view completely. Don't worry though, the next update will have a fix for this. The readme for the PC update acknowledges this problem and says it has been fixed.

i've had this happen a couple of times to me, and once it took away both of my captures and my team's other capture, so we won 0-2... weird.

I think this only happens when your team has the other team's flag...
Or is it when the other team has your flag?  I can't remember, but I think that is when it happens.

is this at the end of the game, if you win by time? because i've won by score before, it keeps the right score overall it just doesn't show any of the team having a capture.
